My Nexus Whelpling (P/P) died early, but I was able to use the second pet -- in my case, Drowned Hatchling -- to defeat Fungor with a large attack followed by a more generic ability. (edited)

Same here. Nexus Whelpling died with the first enemy, but luckily Blighted Squirrel was able to finish the job.
