According to WoWhead comments, you gain progress towards it when you beat him with the humanoid team. someone suggested if u do humanoid battle, after that flying one will pop, and that's it; worked!

I can report that I did not need to logout for the achievement to pop, it just seemed to be delayed by a few minutes. After winning and not getting credit I did some other unrelated pet battles, and when I went to check my status later the achievement had popped at some point. No logout necessary!

I had the same issue with the achievement (only the flying one). I submitted a ticket, and the next time I logged in, the achievement popped.
